Our default domain is set to our public facing domain (company.com). Am I still able to federate to this domain if I set it up with an admin user with the company.onmicrosoft.com account?

Yes, that's exactly what you want to do so you don't lose access to Office 365 Admin Center. Also set you default domain to company.onmicrosoft.com

Thanks for the info. I am trying to avoid changing our default domain to company.onmicrosoft.com. I'm trying to figure out if it will allow me to federate to the default domain as long as it's not company.onmicrosoft.com.
