This questions is 2-fold.
- When importing all users from Office 365, I see 34 users being imported (which is the correct amount). However, I only see 33 unconfirmed accounts, and my personal account is missing. I am, however, not imported. How do I import my own account (Note: I am the super administrator)?
- We have Office 365 E3 licenses for employees. When trying to assign this license to a group, I get about 30 options for "Office 365 Enterprise E3 ...". Is there a way to just select "Office 365 E3", like you can on the O365 admin center?

My account is being recognised and updated, but not assigned. Is this normal behaviour?
Are you using your account for the provisioning of the office domain? If yes try to create a service account for that and try again.
As for the licences, the list is based on MS SKU licence names which are a pain but offer some flexibility as to what products to provide the user, I would suggest to use groups for assignments to the app, select the roles you want everyone in that group to have and handle new highers by adding them to groups instead of manually selecting the licences
