I'm working in a test environment and every time I need to reboot my Windows server I get a message saying the agent has disconnected and then when it comes back up I get the reconnect message. How can I stop that temporarily so I don't get spammed.

You can try to disable the notifications on the Okta dashboard with a super admin user.
Go to Settings> Account> System notifications> uncheck "Disconnects and reconnects AD Agent"
I recommend you to enable this again when you finish with the tests.
