How do I restrict couple of attribute just like Role, Profile ,Permission Set in profile level(while assigning user to a Salesforce application)

You should be able to manage assignments via Groups.
Create dedicated Groups which have the specific roles and so on assigned to them, then add users to the respective groups in accordance to their requirements and entitlements.
