Is there a way to cap how much API request quota a particular API token (or user) can use up? We have issues with some API tokens that use too much of our org-wide API rate limit, and we'd like to limit the damage they can cause to the rest of the API-based systems in place.

The rate limit can be set per SSO app ID. If you'd like to make rate limit changes please open a support case so we can gather additional details and help you.
