Is there a way to configure IFrame Embedding in a programatic way (i.e. via API)? I checked the documentation, but I couldn't find anything related to it.

At the moment, the iFrame Embedding option can only be enabled from the Okta UI (Settings > Customization).
I would recommend submitting a feature request on https://ideas.okta.com.
If this does not answer your question, please open a support case to investigate your needs in details.
