I have a Okta docker client app which polls the Okta server every 300 seconds. I am seeing many duplicate logs getting pulled causing high disk space usage .
Is there any way to prevent getting duplicate events ?

Strictly based on the available information provided, when pulling logs from Okta, duplicate entries should not be sent, yet, more information would be required in order to further troubleshoot this.
Due to this, I would have recommended raising a support ticket with us, but I noticed this has already done. As such, due to the level of detail available, my colleague will continue providing assistance on the matter over that support ticket.
