Apparently when I turn on the Self-Service Registration, it turns on for both of our applications. Now, one of our applications is pre-release and shouldn't have an open sign up, for the other one however we already want to enable it.
When I go into organization options, I don't see any way of configuring this separately, there is just one sign up.

Yes, you can choose which applications allow Self-Service Registration.
Navigate to the application you'd like modify the setting for and go to 'Assignments'. On the right side of the screen there is a 'Self Service' box where you can edit the self-service availability and approval requirement. This is mentioned very briefly in the support article linked below, in the 'Manage end-user Self Service for apps' section.
