Will an Active Directory import overwrite or delete the users/groups that existed in Okta before Active Directory was integrated?

That totally depends upon the Import Rule Creation & Matching Criteria. If your aggregation criteria says that create new users If email matches or first Name / Last Name matches then Import Job will overwrite the existing users. It will never delete the users if criteria do not match. Least, It may deactivate them.
Just define the User Creation & Matching Rule properly before running the Import.
If there are any Groups Locally created in the Okta Universal Directory before the AD integration, they should remain their. I am assuming that these Groups are locally created in Okta they are not part of AD/
