Why does IWA register the hostname only and not the FQDN?

When IWA is installed it registers the Hostname only (http://<hostname>/IWA) instead of http://<hostname>.<dnsdomainname>/IWA . It works for most users, but I like fully qualified names to be used by users and browsers.

You can manually change the name of the server to the fully qualified name in the portal setup page for desktop SSO.

Do do this you will also need to add the FQDN to the Local Intranet settings. (internet options -> Security -> Local intranet)
